On thin adapters that allow infinity focus, there are definitely M42 lenses that the mirror of the 5DMkII hits. If the 5DMkIII and 6D have the same spec that the 5DMkII has, which is very likely, those lenses will be an issue if not modified.
Over the years I have bought and installed a variety of focus screen for the 5D, 5D2, 1D4 and 1Dx. Only one of about 8 screens did not have minor to significant back or front focus issues. The cause is tiny thickness difference in the new focus screen. These issues show themselves as OOF shots when the viewfinder is obviously in focus.
Canon EOS 6D + 50mm @ 50mm, ISO 100, 1/4000, f/1.4. My biggest gripe with the 6D is the viewfinder – it is recessed very deep inside, making it almost impossible to clean quickly. This can be a problem in situations where the viewfinder is fogged up – you will have a hard time reaching the glass surface to wipe it.
